You should have in mind that Apple is not interested to make it properly work on PC platform & they prohibit encoding on PC platform at all. They do not update QuickTime for Windows since years (technically). In the same time they license the codec to hardware vendors so we are always faced off with the codec.
My suggestion is to not use the propritairy Apple ProRes codec if possible. Just use more & a lot better codecs those are widely available for all major platforms such as Cineform (not free, but one of the best codecs on the market & SMPTE standard = VC5) or GrassValley HQX (free codec for OS X & Windows).
